Ghana winger Christian Atsu gave them a first half lead.
Xherdan Shaqiri equalised for Stoke, but Jamaal Lascelles headed in from a corner for the second game in succession to lift Newcastle to fourth in the table.
Crystal Palace are the only team without a point or a goal after losing 1-0 to Southampton at Selhurst Park in Roy Hodgson's first match in charge in the early kick-off.
Palace's next three fixtures are against Manchester United, Manchester City and Chelsea.
